I had a sailboat with a Yanmar diesel with similar symptoms. The filter was full
of sludge and goo, and stuff was actually growing in the fuel. Problem was
a 20 gal tank, and the engine burned very little fuel. Basically on tank lasted
for years. Had to drain the tank, get new filter, and add fungicide to the
new fuel. Good luck. Burt

I am not sure what type of fuel pump is used on the engine, but consider
putting an electric fuel pump in line. Also make sure the screen at pickup
in tank is clean, if it has one.

Sorry about posting this here, but I am at wits end on this engine and
perhaps someone has the expertise or knows where to go.
The engine is a 2-cylinder diesel used in my son's sailboat, which is about
20 years old. It has had gradually worsening starting and running issues
for a couple of years, looking a lot like air entrainment in the fuel. the
compression was also down so I did a "top overhaul", changing the valves and
cleaning the injectors. We also took the opportunity to change all the
rubber hoses and banjo seals in the fuel system. The engine starts better,
probably because of the fresh injectors and higher compression, but the
symptom is still there. Occasionally it will start and run perfectly for at
least an hour, at which time the rpm will start to surge. Other times it
won't idle, but usually can be temporarily fixed by manually purging the air
from the system - and there is usually a lot. The local Volvo marine diesel
"expert" claimed he found some air leaks and fixed them - no improvement,
except when he was test-running the engine. We've gone through just about
everything except the injection pumps and the Racor filter (which is mounted
below fuel level).
Is there anyone out there that really knows these fuel systems?

Gary, I am definitely not an engine expert, but I (we) had an experience
while sailing down the California coast a number of years ago. The
auxiliary engine would run great for an hour or two then simply quit. After
a while we could re-start and then the same. Finally we found a fuel leak
and the real diagnosis became apparent. The boat builder had installed a
check valve in the fuel tank vent line backwards. Since this was the first
time the engine had been run more than a few minutes - during departure and
docking - this had not been a problem.
With no vent to the fuel tank, the fuel pump was sucking a vacuum causing
the engine to quit. Finally the vacuum was so severe that it imploded a
fuel line causing a rupture resulting in the fuel leak.
Your symptoms sound plausible for a tank vent restriction. Limited run
times, surging and finally air in the lines.

As far as fungicide, go to the airport and buy a spray can of Prist. It's used
in jet fuel, but be careful as it is
carcinogenic and can attack sealant in the tank if used improperly/too heavily.
Ask to talk to one of the experienced
fuelers, he'll tell you how.

Sounds like the fuel system may be sucking air on the inlet side. Try
running the engine from a portable tank higher than the injector pump and
see if the condition occurs. If it does you know the it's the injection pump
(likely) causing the problem. If not it's in the fuel inlet system, cracked
hose or tube, leaky fitting something that's allowing air into the inlet of
the pump.
