Dremel with diamond wheel. The wheel's expensive, but boy does it make
cutting plastic easy. Just make sure you go slow enough that the wheel
doesn't get hot.

Hi,
I cut lexan door windows with an Olfa Knife, available at Home Depot. It
worked great and the Olfa Knife has plenty other uses too. The cuts were
mostly straight lines though.

Trimming windshield. I like to use tin snips - within about an eighth
of an inch of the final line and finish up with an electric planer.

It may not make as much difference with polycarbonate vs acrylic, but I
suggest heating the plastic ahead of your cuts or drilling with a heat
gun. The heat gun could be mounted so that it heats the work area just
before it is fed into the cutting blade or drill bit. It makes the cuts
so much easier as the plastic will be softer and much less prone to
fracturing as you cut or drill.
Just be very careful you don't get it too hot. Experiment with scrap first.
