Jim, Van's recommends removing the blue protectant before you dimple.

I'm curious why the blue cellophane should be removed before
dimpling. I've been leaving it on until final riveting and haven't seen
any problems, and it helps to prevent scratches during the dimple phase.

The one time I tried leaving the blue plastic on I ended up with little
rings of blue plastic essentially cut out of the plastic and on my dimple
dies. I had to use a fingernail to pick them off. As far as scratches goes
in the end (unless you are going leave the whole plane as polished aluminum)
you'll scuff the skins to prep for painting. Small scratches which come
from dimpling strike me as being irrelevent.
I have taken to just cutting away the plastic in strips along the rivet
lines. (Not my own bright idea, of course, but something I learned from
other builders.) This leaves plastic on the bulk of the skin which protects
it from significant scratches. Using a straight edge I run a soldering iron
along the line and this "cuts" the plastic. It can then be removed quite
easily along the scored line.
Even at that, I'm almost thinking this is a bit anal since they day will
come when I hit the whole surface with a Scotchbrite pad to prepare for
the primer coat. Oh well. :)

As Dwight said, after you final drill you end up a hole that needs deburrig.
These can catch small bits of the blue stuff, you could even go so far to
say that the dimple itself would not be as deep as you desire due to the
thickness of the cellophane. Once again, as Dwight said, you are going to
scotchbright pad the entire airplane before you paint so those small
scratches get rubbed out anyway. I've primed and painted over these areas
and you certainly cannot see any of those scratches. I started off removing
the rivet lines with a soldering iron but after a while I just started
peeling the stuff off after I saw how easily and nicely primers covers up
all those "imperfections". I still try my best not to scratch the stuff but
I don't loose sleep over it:-)
Somewhere in the directions it says to remove at least the rivet lines
before you dimple.
